Flicker introduced in processing (Example videos)

I'm new to both timelapse and SNS-HDR Pro so I'm having a little trouble due to my limited knowledge and experience. I have processed a 3 shot AE bracket sequence and I am experiencing something that feels related to flicker. It's some sporadic flickering and also a slower dimming of the processed image. I shot the sequence in full manual. I rendered the HDR with Noise Reduction and Deghosting selected.To verify that the source is good I also rendered video from the normal exposure images.
Maybe you guys can give me any pointers as to what I'm doing wrong? Any help is appreciated!
