Noticed the following regarding your RAW file data:
...ISO = 800
...in-Camera Sharpness setting = 5
Using Canon's DPP, the un-edited RAW file image has a 16 to 237 Luminosity range; a Sharpness setting = 5; a Luminance noise reduction setting = 3; and a Chrominance noise reduction setting = 3.
As the image has significant Luminance/Chrominance noise in the sky image areas at this ISO and Sharpness settings and Version 2 of SNS-HDR no longer has a Raw Noise reduction feature... ...perhaps you could develope the image using Canon's DPP settings of:
...Sharpness = 2
...RGB Curve settings = 16 and 237, expands image to full 0 to 255 tone range
...Luminance noise reduction = 7
...Chrominance noise reduction = 4, then
...Convert and 'Save as' to a 16-bit tiff image version.
Use this image version as the Input or Source image for SNS-HDR with a preferred Preset and restore Details and Clarity to a preference with the settings possible on SNS-HDR's Home/Pro Advanced tab...
Like Raiko, a modified Night preset seem favored and I was also unable to produce the sky image area artifacts you illustrated from the RAW file posted...

Addendum:
Illustrated are Advanced Tab settings to minimize adding Details and Clarity to the image's Cyan to Blue hue range [the sky image areas]. Work Space shown at a 1:1 Zoom.
