White Balance - STained Glass Windows

I would appreciate any suggestions regarding white balance for stained glass windows. This is a project to document the stained glass windows in a church.
The images will be RAW files. Effort will be made to set an acceptable WB when the images are shot, but doing this is not straightforward.
Nick Powell has convinced me to try using SNS HDR.
Is the White Balance adjustment in SNS HDR a good way to match the output to the window colors or is it best to try adjustments to the RAW images and then process in SNS. If adjusting in SNS is a a good way to do this it would save a lot of time.

You can set the white balance separately for the lights, that often helps. You can also set a separate white balance for the masked area.
